- Please, find enclosed a beta release of the new freeware MitoProt II.

- Description It supplies a series of parameters that permit
- theoretical evaluation on mitochondrial targeting
- sequences and the importability.
- Finally, it provides the possibility to predict
- mitochondrial proteins harbouring targeting
- sequences.

- Notes 1- MitoProt II is available as a "basic"
- application, or as a "rapid" one. The rapid one
- needs 68020 processor, or later, and FPU. Both
- need system 6.0.2 or later. Older system versions have
- not been assayed, but perhaps do work well too.
- 2- A version for unix machines is also available without
- using the graphic cabapilities.
- 3- A mail server is available to test a sequence sending a
- message with the sequence to mitoprot@biologie.ens.fr

- MitoProt II has been designed for Macintosh computers, using
- THINK Pascal 4.0.2. For unix machines it has been designed in
- ADA95 using the GNat compiler.

- If someone is interested in making a version compatible with other
- platforms, or translate to other language the texts, they may
- contact us.

- Although we have done our best to ensure that these softwares are error
- free, we are not responsible for any misfortune you may suffer whatsoever
- caused through the use of MitoProt, be they incidental, consequential or
- otherwise. So, MitoProt is supplied “as is”: it comes without any
- warranties, expressed or implied, of any kind, including fitness for
- purpose and merchantibility. You may find some bugs too, or things
- lacking which should be included. If you have comments, we would like to
- know them, but weI do not guarantee to be able to fix them. You can distribute
- the software freely.

- Permission is hereby granted to anyone to redistribute Mitoprot under
- the "Mitoprot" name. We do not grant permission for the resale of Mitoprot,
- but we do grant permission for vendors to bundle Mitoprot free with other
- software, or to charge a reasonable price for redistribution, provided
- it is made clear that Mitoprot is free.

- New features:

- # MitoProt II for macintosh is available in two different versions:
-
- § "MitoProt II" which is the "basic" version, compatible with any kind
- of macintosh computer with system 6.0.2 or later. It should run on any
- mac but will not be as fast as possible in newer machines.
-
- § "MitoProt II FPU" which is a "rapid" implementation. It needs
- a macintosh with a 68020 processor or later, containing an FPU.
- This version is significatively faster making all calculations.
- Specially recommended for working with FOS and extensive predictions.

- # A Unix version is also available. It does not use the graphic
- capabilities to enable its use even from a dumb terminal. A mail server
- can be asked to.

- # 'Close' item is now available. It is also able to 'append' the Report
- window content to another text file.

- # Several parts such as the internal file handling code, has been rewritten
- to make extensive use of the macintosh toolbox.

- # By means of the 'Preferences' item, you can customise several aspects
- of MitoProt calculations and displays. This enables the possibility of
- install the application in an R/O disk.

- # The targeting and hydrophobicity calculations have been reorganised in
- only one menu and some calculations have been split into several
- menu items in the interest of clarity and coherence.

- # Now only a confidence level of 95% is used. It is displayed also if
- the 4 important amino acids are near the expected percentages, using
- a Xi squared distribution.

- # The angles for making profiles can be modified by the user. The window
- used for the profile is now the 'Targeting window". The range of values
- for the axes are customised for each sequence.

- # After the cleavage site determination, the last position is summarised.

- # The cleavage site and the targeting zone are plotted in the profile graphic.

- # The OMH scale has been substituted by the ECS (Eisenberg's Consensus
- Scale) which gives better results.

- # The plots of targeting and hydrophobic results appear with cut off limits.

- # The possibility of predicting targeting sequences as well as if the protein
- is mitochondrially imported has been implemented in the menu "Predict".
- These results can be summarised. This the more important advance of this
- release.

- # All the text and dialogs have been built into resources to allow an easy
- translation of MitoProt to any language or permanent modification by the
- user.
